OS PDF indexer and indexing subfolders

Hi there,
I just installed the plugin and wanted to index my (huge collection of) PDF files, here is the structure :
All ABC files and subfolders are in docman, all DBC files and subfolders files aren't.
I can supply as document path one subfolder, index it and then change for another BUT my problem is all my files have the same name each year (I'm not the owner...), so I have 2000/FR/001.pdf and also 2001/FR/001.pdf and so on for 20xx/FR/xxx.pdf
PDF Indexer doens't have problems with that but OS PDF indexer, I guess, does.
I have +6000 PDF and changing names of files then searching for links and update them will take ages...
Any help for me ?

I am sorry. I was too busy in the last few days to finish new version of the extension and could not reply you earlier. Could you please explain exactly the problem you are having so that I can help you to solve it ?

- I can't index files who have the same name but are in (of course) distincts folders
- I can't index recursively my files tree (see first post) and I do have ~80 folders and subfolders
