Under Emails and Messages the default messages are all filled in (came with the instal). However, when I register for an event that I have created the Thank You Message after Registration does not show and the email I receive as a registered attendee is blank. Do I have to fill these details on each event?

You don't need to fill these emails message for each event. You only need to fill it if the event you are modifying require a different email messages with the one in Configuration
In your case, I think the reason is because there is blank html tags were entered in the messages field of the event and it causes the issue ? Please submit a support ticket sending us admin account of your site, let us know the event which the errors happen so that I can check and solve it for you.
